does the hide/ms bonus from ghostwise halflings count toward the +50 cap? what about bard song, feats, and ability modifier?

No, no, sometimes, no. Feats with a static add like skill focus or stealth stack, on use feats likely don't (i.e. Shadow Evade).

Edit: too many subraces to keep straight already and Linux wants to add more

I belive anny think that counts towards the 50 limit should give you a skill increased icon.

Not necessarily true because job bonuses and subrace bonuses are figured for cap. Not racial bonuses though. And you will never see an icon for them.
