Question about skills and deities
Tradeskill Craftable Item Types
If you have levels in Assassin, Blackguard, Cleric, Divine Champion, Dwarven Defender, Dragon Disciple, Paladin, Palemaster, or Shadowdancer, the maximum craft level you can attain is Craftsman (Level 3) in any Tradeskill (these classes have significant other duties to perform or skills to practice).

Question is so what are their specific duties to be practice as part of the module that is not player initiated? And what could be these significant other duties? Though yes the answer is quite general but am referring to the module itself

Next is what happens when a player changes his alignment that does not fit the alignment requirement of the deity he/she chose?

Just clarifying that deities not under any faction can be chosen as long as it fits the required class/alignment of the faction... ?

Well, as a cleric, you are assumed to be tending to your "parishoners" needs. Since the main source of scrolls and potions (other than standard cures) will be the cleric players, you should have plenty of other players asking for healing / restoration / etc.
Paladins are supposed to be ridding the world of Eeeeevil, Dwarven Defenders are supposed to be defending the Dwarven Stronghold when other factions raid, etc. There will be in-game "activities" for those classes once we move from Open Beta to Open.

For your alignment change question, there are no current plans for the massive alignment changes the Lake of Judgement could do in NS3. Clerics are the only ones who are required to be the same alignment as their diety (within one step) - other classes can be any alignment.

Just wondering if clerics can charge for their healing services? Sort of like a tithe to the church of their patron god (church takes 50% and player takes remaining) 
Here's a list of charges I've put up (depending on the spell level):
Lvl 1 spells = 100 gp
Lvl 2 spells = 200 gp
Lvl 3 spells = 400 gp
Lvl 4 spells = 600 gp
Lvl 5 spells = 1000 gp
Lvl 6 spells = 1500 gp
Lvl 7 spells = 2500 gp
I think that's covers most of the useful spells clerics can cast for other people. This does not cover buffs (only healing spells) and outside of combat.

of course we're gonna want to have a wizard around to write scrolls too... dont want our rouges running short on haste, invisibility, displacement, or spell mantles!

Of course you can charge for scrolls. But you better raise your prices alot:) Lvl 9 scrolls will probably be in the neighborhood of 90-100k each
Suggest you get in there and make some and the market will dictate the price you charge. It also costs you xp to make them so you can charge an escort fee to get xp as well.

well... my charges are for per spell cast. Not scrolls. Potions on the other hand...

So basically a whole new economy to learn that will be under rapid change to begin with as new characters gain levels and it becomes less of an issue for the in terms of experience and gold....
I would imagine that things will start at a pretty high price for a time and then begin to drop....unless of course the players that can supply these items decide to do a bit of Price Fixing
